Well as we saw in HBP memories can be modified (albeit Slughorn didn't do a good job, but we can assume that it can be done seemlessly), so the ministry may not have trusted a memory from Harry Potter.

However, I do think that Fudge really did believe that Voldermort's return but he didn't want to admit it to himself far less for the world, so he did everything in his power to discredit Harry.
