Because Hrithik didn't play the villain. He was the hero of the film, main protagonist.
Unlike Dhoom 1 where John was the villain. As his role was much shorter than Abhishek and Uday but he still stole the show.
They couldn't bring John back for the sequel because he died in the first part.
So they brought Hrithik in his place and increased his role because of he being a Superstar, which relegated AB Jr to a 2nd lead and Uday Chopra to a supporting role status.
AB Jr's role in Dhoom 2 wasn't small enough to call him a villain. He was more of an antagonist. Someone who is against the hero (Hrithik) but for valid reasons.
