She was feeling guilty, it was the first half of the episode. She even told Radhika and Dida she was feeling guilty. She even heard Dida's gyaan that friendhship is different from love and love has more power than loyalty/friendship (meaning that Kunal is Mauli's love and Ishaan is just her friend/hamdard to whom she is loyal). Mauli listens quietly, cries, goes to the bathroom, has a monologue that she needs to make a decision, she is treating both men wrong, she herself is tired of being on two ships.
And then in the next scene, she calls Ishaan and he refuses 2x or so to meet her but she tells him it is really urgent, she doesn't want to meet him in the house, she has to meet him outside, she is even sending Pramilla to watch the girls - basically she needs him alone. She tells him it's so important he must drop everything he is doing...so why the urgency? You have to think about that. Why is Mauli insisting Ishaan to meet her and to drop everything he is doing, why doesn't she want to come to the apartment and say it in front of the girls.
And then the last scene takes it to the climax, where Mauli writes the note, so happily. Basically telling Ishaan she will give him a lifetime of happiness and the flowers are to express what she cannot say.
Even in the precap, when Kunal catches her, she tells him the gift and flowers are for him and hands them over but she doesn't give him the note. Why? The note didn't have Ishaan's name, she could have also lied to Kunal it is for him and handed it to him, but she doesn't. Why? Cause it is her love confession to Ishaan and it only belongs to him.
