But I don't see his idea of staying away from Khushi. Is it because he wants her become independent or is it because he's afraid of ruining their friendship - since all that glitters is not gold (referring to his parents' relationship)?

Exactly! She's a mother, so she will obviously be concerned for her daughter's future. She doesn't trust Arnav because she saw how heartbroken Khushi was when Arnav stopped contacting her; she wants what's best for her daughter, and she isn't sure that Arnav is it.
I don't think Arnav understands either. They're both at such an awkward stage around one another that neither is probably in their right senses. Arnav going to Harvard changed him as a person, not a huge amount but it did have an impact - he became a lot more shrewd & began to understand how the world works even more so than he did before. He does care for Khushi, and I would even say that he loves her although he isn't at the stage of realisation yet, however he doesn't believe a relationship is right for either of them. He wants her to be independent, which is why he left her with such little communication in the first place, and his experience of relationships hasn't been the best (i.e. his multiple girlfriends & his parents' relationship); with such experiences, would he not prefer to keep their relationship platonic as their friendship is one thing he can rely on?
Arnav is a very smart man, and he can sense attraction blooming from both sides; he had been noticing it for a while but it peaked on the night of Khushi's birthday. He knows that, subconsciously perhaps, Khushi wants more from their friendship. She wants them to be together on a more permanent basis, and Arnav doesn't want that due to the reasons above. So he's pushing her away because he wants her to forget about this attraction they feel for one another (although that's something he can't seem to forget himself). In all of this, he is hoping that he will be able to wind the clock back to before they even knew what feelings beyond friendship are - something he will soon learn is impossible.
