Portuguese had many other places under their control other than Goa initially, like Hoogli(Bengal) which they lost in 1631 when Shah Jahan asked Qasim Khan to seize it from them.
Before this, Jahangir had given a crushing blow to Portuguese power in 1611 because they had captured the Ship of his mother Mariam Zamani. The British merchant who was present at the court of Jahangir writes that, MUZ complained to Jahangir and Jahangir immediately ordered for seizure of Portuguese towns in India.
Surat was besieged. The churches in Agra and Lahore were closed. Not only, he writes Jahangir made the Portuguese agent suffer a lot who was present at the Mughal court at Agra for this incident.
The problem of Portuguese was that they wanted to gain advances in Indian territories by harassing the Mughal officials. Because they were very powerful in the oceans.
But challenging Mughals on land was not their cup of tea. This MUZ ship capture incident is said to be a game changer in Indian politics. Before this incident it was the British who were lagging behind Portuguese ; but now Portuguese were routed badly and British gained prominence..
Portuguese again tried to challenge Mughal might, Shah Jahan;s general inflicted a crushing defeat on them...
Then, later their empire back in Portugal was suffering + the finance dried up...No one was funding Portuguese back from home, unlike British, Dutch and French, who started to attack Portuguese in India...
In 1661, Bombay was given to British.
Later, the Maratha chief inflicted a crushing defeat on Portuguese in 1739 and took away the island of Salsette and 1 more island, from them...
Finally they were left with Dadra and Nagar Haveli in 1779 ; and in 1840's they had Goa..
