Note that he hasn't said Amanat should rightfully have won. Even when Nihira lost last time, he never said votes were manipulated. Yes, he felt people didn't vote correctly, but he never suspected foul play. Why does he suspect foul play in the case of Raja, and what does he have to gain from bringing up this issue for Raja? He may know something we don't.
I don't want to go into the authenticity of voting. There is no auditing of votes being done, so until that happens, anyone can make any guess.
But yes, Ismail is not manipulative, he just says what he perceives, right or wrong, and later even apologizes if he made a false allegation. In C-2005, he said something about votes from North-East not coming through because of some hanky-panky. Later, he withdrew that statement because it was unfounded. He's not like Himesh, playing demoralising-games with contestants or hogging the limelight or thinking of how to garner credit for himself.
When Aneek and Abhijit made a sudden entry, he didn't find it quite right and questioned it right away. Later, when he saw that nothing could be done about it, he just accepted it and let the show go on.
Frankly, I only take his critical comments about music and singing seriously. If he says someone didn't sing in sur, I would pay attention to that. But if he talks about voting trends and such things without solid proof, I won't take him seriously, but I won't condemn him too.
