There have been so many good Qawwalis in Bollywood from 50s till 90s but lately Bollywood movies are rarely composing Qawwalis which is too sad. The latest one which I loved was from Veer Zaara:

Not sure if it comes under proper qawali but just love - Nahi hona tha song from Pardes❤️

One more. The absolute favourite. Khwaja mere Khwaja from Jodha Akbar. AR Rahman is amazing in this.

I'm not particularly fond of qawwalis but this one - which is considered the "baap" of all qawwalis, blows my mind every time! Goosebumps -inducing, especially the last jugalbandi bw Rafi and Mannadey. And the lyrics - God! I love how all-encompassing it is, although qawwalis are supposed to be mostly in Urdu, this one even brings in Punjabi and some Krishna Leela, in one of the stanzas. Only the master Sahir can write like this! Even with its length (standing at almost 13 minutes) it is Amazing! 👏 Unbeatable!
Allah rasul ka farmaan ishq hai
yane hafiz ishq hai, quran ishq hai
gautam ka aur masih ka armaan ishq hai
ye kaaynaat jism hai aur jaan ishq hai
ishq sarmad, ishq hi mansur hai

Rishi Kapoor does qawwalis very well I think 😆 This one is like Disco Qawwali! 😆😛
