Very true. And Chanakya has no hidden agenda in his actions and is certainly no greedy PM. He wants his protg to retain his top spot and not flounder under emotions. True. Chanakya did get Chandra married to Nandini, but that was for political reasons. Chandra's losing self control was something Chanakya wouldn't allow. Else all that they have worked for thus far would reduce to nothing. Chandra is very lucky to have such mentor who cares for his success as a king in all sincerity.

At first I too was annoyed with Chanakya for getting so angry with Chandra about falling in love with Nandini. Not because I believed Chanakya should encourage love to blossom. I definitley do not think Chanakya would do such a thing. But becuase at the beginning of the marriage there was scene where Chanakya makes a very reluctant Chandra to go to Nandini's room - straight to death; because of dharam. But now he seem to have issue when Chandra is getting ok with Nandini. Felt he had ghajini-itis
But after reading Sandhya's point (thank you and a very clever analysis too) i now understand the underlying fear that has made Chanakya act so.
Many are feeling that it was wrong for Chanakya to cane Chandra. I did not find it odd. Given the kind of relation that two has, i was not surprised that Chanakya would be so bold to cane him. But at the end of it, when he looked straight at a downcast Chandra and said that his face did not show any pain to the caning but so much was there when he spoke about Malay and Nandini; it made sense that it was meant to show to Chandra that even the humiliation of being canned like a child did not stir in him any kind of pain as much as hearing a 3rd person telling him that Nandini still wanted Malay.
And so Chandra's reaction in the meeting was apt for me. It maybe school boyish, but CGM is suppose to be very young and not wordly wise. He is on the cusp of manhood and is experiencing a million different feelings that he has never been prepared before. It makes sense for his sense of despair at having failed his master and that showing in his face during the meeting. All this while, he has been only the executioner of Chanakya's plans. Chanakya has always been the brain and thus Chandra believes that Chanakya cannot be wrong, as he has managed to him to the throne. And now to have failed so miserably, that too when he has braved to take decision on his own; must have been a hard blow.
About the seal - only us would understand the hidden meaning of Chanakya's tone and look when he said it shall be with his other student. To those present there, this cannot sound odd as the seal was stolen from the Maharaj's room ( so great is their security that anyone can enter his room without permission. Yes, wives and family has access, but in no kingdom is the king's room 'free' for anyone. It is always to be entered only withe permission. Why, even the queen's room has the same rule too. But in Maghad, no rule is according to norm. If Nandini or Roopa can prance about freely in Chandra room is bad; Malay entering Nandini's room as if its a public bath open for all is even more disgraceful!); so naturally it cannot be retained there any more.
The only agenda that Chanakya has is the independence of Bharat, be it from the Greeks or the slave master king. However, I wonder why he has no issue of Chandra getting close to Helena, though he strictly said that no child of Helena can ever be his heir?
