Well, to be fair, he also investigated Jodha's allegations during the time of Ruqaiya's miscarriage. Even though at that point too he was quite pissed off that she would dare suspect his ami jan, he still looked into it...and whether it was Mahamanga's figuring out ahead of time of what was going on or Jalal's blindness due to his love for her, she managed to wiggle out of it unscathed.
However this time, she was not aware of what was going on and that Atgah Khan got the information he did. She was certainly not prepared to cover her tracks, as proved when she could not keep the informant silent when Jalal demanded answers.
And yes, I do believe that because the matter involved his beloved, he took it even more personally. He knew he had made a mistake accusing Jodha of infidelity again, and you could see how the pieces were falling into place in his mind while he was interrogating Mahamanga on how indeed, it was she who had manipulated the situation and pushed him to suspect Jodha. This time, she had no way out of it. Should be interesting to watch where it goes :)
