Harry had this one connection with Luna he didn't have with anyone else. He could freely talk to her about death. The Thestrals are an important part in the books. Nobody in Harry's life and age had seen death like Luna had. Also Luna gets the same outcast treatment that Harry did in the beginning. She gets called weird just like Harry was. But she comes out as one of the strongest people he has ever known overcoming bullying,death,judged by everyone else.. I think Luna was a very important part of Harry's life and because he named his kids after everyone he knows was brave and kind,nobody was as brave and kind inspite of their sad experiences in life like Luna Lovegood so he gave his daughter her name. He follows the same pattern with the rest too. Names them have brave and kind souls he knew.
There is a lot of theory about how Luna is a homage to Mooney,Remus' nickname but I think it's a far-fetched theory.
