The jaziya and the pilgrim tax had been levied on non-muslims since the rule of Khilji and slave dynasty and continued under all muslim rule till Akbar abolished it and it was later revived by Aurangazeb I think. Hence it was a matter of continuity hence the possibility of rulers knowing is slim unless someone voices dissent and since no one did hence it continued. Akbar's method of travelling incognito all over brought him the knowledge of all such practices continued in the name of tradition and this way he was able to make positive changes.
