I also read somewhere aurangzeb was responsible for destroying many records of his ancestor's books which gave favourable reference to hindu relatives or his own brothers dara sukoh, shah suja etc.
He also destroyed kashi temples and a few other religious places because dara sukoh had provided money/gifted something to build them
Ex: Dara sukoh innagurated and laid foundation stone of golden temple, donated idols etc to temples in allahabad and donated to build temple in kashi but all these things were removed from mughal court references.
But the other chroniclers of those times have documents that still prove all this. And he was beheaded because aurangzeb felt he had gone against his own religion.
So Hira Kunwari(mistaken for Jodh Bai Jehangir's wife) must have been removed names from court records by aurangzeb or like you said the author would not have mentioned because he disliked hindu wives of emperors. But abul fazl was commissioned on akbar's orders so he would not dare disobey his orders. Akbar mentions he made copied of both akbarnama and ain e akbari and handed them to jehangir and kept a few copies in various royal library's of agra, delhi, kashmir, lahore etc. I am not sure now where these copies are to verify them because the britishers who killed all the emperor's family after 1857 would have raided these library for sure. Many british officers stole these precious books from these librarry and have sold them to museums or kept at their homes as momentoes. So till anyone gets hold of a real copy we cannot verify what has happened?
Only Akbar's sword was saved as it was in palace and the amer royals(jaipur royals) were not looted as they supported british in first indian freedom war.
Regarding Mariam's tomb 1KM away and not other wives
Ruqu wanted to be buried with her father Hindal mirza and grand father babur in kabul palace
Salima may be wanted to be buried near agra fort so was buried in garden there
Mariam may have not left any will or told of a place so Jehangir thought best to build it near his father.
Akbar's two daughters, 2 grand daughters and great grandsons are buried with him in tomb
