He neither completely believes her nor completely accuses her!!
but,, that his heart always believes that Kushi is innocent and his brain (what he has witnessed) accuses her!!
We must have pity upon this poor guy, ASR is suffering , may be even more than Kushi suffers, without being able to figure out whether to believe the voice of his heart or the voice of his brain.
But , both of his heart and mind believe one thing -- that if he is wrong in accusing Kushi, if she is really innocent--that he would never be able to forgive his ownself that he has punished and made such a innocent creature to suffer just because of his MU. He knows he is going to repent, so he wants to prove his heart's voice is the truth, the truth above his brain's voice.
So, he will lead his brain to justify the situation, he will lead his brain with a master-plan to figure out the truth!
He knows if she gives the reason behind for all these ,she will definitely be freed of all the accusations, may be he is giving her an opportunity to clear off all these. Infact he already knows that she is innocent, and just need a clarification or a word out of her mouth to make sure that he was right in believing that she is innocent!!
He has put all of his force , he tried to make her answer forcefully , threatened her, hurt her, hoping that she would cry out her answer and prove herself to be innocent. He didn't utter a single word, then he was ready to give up the PLAY (as I feel ASR was playing a drama in this plot with Kushi--Another step of his master mind) his real face came out without his knowledge-- he pleads her to answer with so much care...

Such meager ACCUSATIONS!!! May be we the viewers never dreamt of!!
ASR is accusing KUSHI for going after Shyam, Is he trying to say that Shyam is totally innocent , and put the whole blame on her??
But the truth is, he has already realized what a shrewd ruthless fellow Shyam is. But why did ASR behave like this before Kushi? Putting all the blame just on her? Seems he just wanted to open her mouth and and prove her innocence(which he believes),, seems this harsh words of ASR also a part of his Mater-Plan to prove Kushi's innocence!!
The man who was tightly holding stars even after falling , threw them before Kushi's eyes, knowing that it would hurt her, that atleast then she would open her mouth out of fury!
See, how he was shocked after Kushi was not reacting in the manner he wanted,, so then he tries to find another opportunity to hit the snake -- make Kushi become furious,, but still she is silent!! (seems his plan failed,, her silent therapy became a big blow for him-the silence was killing him-seems his plan backfired upon him---but no matter what happenes he has many options to run his plan,, he is going ahead to try the remaining options to let her free from all the accusations,, yes he tries to go to any extent to free her fromm all the accusations)
His eyes were pleading her to answer...
He aknowleges that he is a loser-- that's why he forces her to answer- and that's why he tells that he won't leave the place until she answers.
He is longing to hear her uttering the words -"I'm innocent, Shyam came after me, but I never had an affair with him, infact I LOVE U!"
As she remains silent he enters to the next step of his plan:
He touched to most sensitive corner of her heart( when he knows that how much it can make her hurt, the things he was once really felt guity and asked for appology from her---Kushi's dream prince who seems to have heaps of morals hidden inside him- see how he dealt during Preeto's marriage to correct the darkness out of the worldbut ened herHis eyes were pleading, who has a lot of hidden love and care hidden inside his heart/
but only his dreadful past experiences and memories bring the devil out of frustation!! But if u take from the beginning --- his deeds had a reason to be justified if one look in to his soul remembering his miserable past,, I will say --most of the times,, because he couldn't control himself , when ever he misbehaved with her --from the epi 1-- there was some reson behind!! ---- The dark memeories of his chilhood always kept haunting him - shouting out that he is innocent!) But today he went beyond all these of his principles, we can never expect this sort of behavior from him!! Isn't the reason behind this -- ASR was just acting to get the truth out of KUSHI's mouth?? Trying all of his plans and pranks??
And then he suddenly becomes the prince and asks her that whether she doesn't think that she should tell that to him,, his eyes were requesting her, his voice was filled with concern towards her,, HOW COME he have such a diiferent behavior in a second---doesn't this show his real character,, what he really wated? His words sounded as if he was telling " I know you are innocent Kushi"!
ASR's flashbacks clearly witnessed some of my previous theories, that his voice of ACCUSATION was just a reflection of his BRAIN, but not his HEART!! He does really feel guilty to accuse her, as his HEART keeps telling that she is innocent. His heart is fully guilt-stricken, see how he changes his tone and mood suddenly to a caring and loving husband ( After Kushi threatened him not to say a single word about her parents--THE DIALOGUE OF THE DAY) , he wants her to speak out , because he knows she is innocent.
