Coming to Jodhaa Akbar, Let me first point out that when it comes to historical films, there can never be 100% accuracy, only theories. There are numerous theories about Jodhaa-Akbar relationship, for instance, like Simi pointed out above, some people claim that Jodha was actually his daughter-in-law. Some people claim that Jodhaa was wed to Jahangir, and not Akbar. There were controversies & blah blah blah. Ashutosh Gowarikar approached the film with the theory he thought was best suited for his idea. He does accept that it was his imagination to a great extent, so let's remove the idea of it being a historical lesson. It was an out-an-out love story.
Coming to the next part, Yes Akbar must have had thousands of wives. But his story with Jodhaa was highlighted because it has been the most talked about story. 90% of the people don't even know the names of his other wives. We can't expect people to swallow history books & then go a watch a film, can we ? From Mughal-E-Azam to Jodhaa-Akbar, Jodhaa has been the most known and talked about wife of Akbar. Hence, the film.
We should remember that Jodhaa-Akbar is not a documentry/realistic film. It is commercial cinema, and I think the director did a great job of bringing the 'classic' element into a commercial film. There are many unanswered questions, and will always be. Depends on what you wish to believe.
