How is shouting 'Bharat Mata ki Jai' scary for any minority? Victory to the motherland is a universal cry for one's motherland! Glorifying one's motherland has nothing to do with religion.
The minority now was the majority then....which slaughtered the then minority and drove them out of their homes. Where do you think the terrorists in Kashmir came from? Some were from Pakistan surely, but most were homegrown Kashmiri Muslim youths, who blamed their lack of economic opportunities on Kashmiri Pandits, who were doing very well for themselves. Exactly how it happened in Germany, where Hitler blamed the lack of opportunities for Christian Germans because of the Jews.
In fact, Barkha Dutt has gone on record to say that the genocide in Kashmir happened (and in a way justified) because the majority of Muslims in Kashmir felt that the were not able to make money and lead a good life, because of the Kashmiri Pandit community, which was highly educated and occupied the top jobs in the state government and elsewhere.
There were Kashmiri Muslims who stood by and protected their Hindu neighbors and friends, but they were very few and far in-between. The then Kashmiri Muslim youth was so brainwashed and filled with hatred against KP, that the older generation could not help, even if they wanted to.
What is wonderful is that despite all that happened, the KP did not take avenge their fate by taking to terrorism. Instead, they ended up building a better life for themselves. Even now if you see, KP as a community is so prosperous and doing incredibly well for themselves. You will rarely meet a KP who is not well-educated and doing good professionally.
