ok! so here is my viewpoint
1. I am not sure which scene you are particularly referring to about Arjun asking for Riya's forgiveness but yes he unintentionally harmed her in his anger. In the first update, He was frustrated with Rathore and unknowingly Riya triggers him again which leads to him holding her harshly. Secondly, when they go to catch Manoj, he starts having flashbacks due to which his focus shifts and Riya attacks alone. So he felt guilty because Manoj could have very well harmed her, he was supposed to be with her, despite knowing the risk, he (unknowingly) let her go alone.
Yes, PTSD symptoms.
2. About the team... yup, loyalties but why they choose Arjun? is because what they are seeing, They have always seen them fight because of difference in ideologies. This time, it is different.
They are only seeing Rathore straight - up accusing Arjun for everything wrong that is happening and Arjun reacting to the accusations. This includes the ever rule abider, not even waiting for a proper statement from the fallen team mates before demanding (conspiring, however, this is only revealed later) for Arjun to be suspended. Initial reaction, in the heat of the moment, ok justified, he is worried too. However, he did it repeatedly and refused to acknowledge sensible arguments from the others.
Leaving that equation, it's also how he has been treating them. From badmouthing Riya to not being supportive of them who are also struggling with the case and their injured team mates and bashing at them for clues despite barely contributing to the investigation at hand.
The team is also looking at things from an emotional lens.
3. Arjun and Sameer's started with Radhika's step of suicide. From Sameer it was that time, when Arjun came to know about her, his side started then.
Yes, Sameer was supportive of their decision initially. But he did blame Radhika for the incident which is why he gets angry seeing her with Arjun after the puja and Radhika also tells Arjun the day before their "wedding" that Rathore was not talking to her.
Suicide scene: he only tried to comfort her because he realised in her anger, Radhika's mother had spoken something that would stay imprinted in her mind forever. If Radhika had not committed suicide, if Rathore had reached to her in time, who knows? their relationship might have mended. Maybe he would have taken more steps to protect her from the constant taunts, maybe he would have put her feelings before anything else.
About Radhika turning wrong, Arjun did go back. It was the family specifically Sameer who shut him out. And after Arjun comes to know about her death, he in his anger decides to punish them by not telling about Sikandar. Yes, maybe he was wrong but everybody has different ways of dealing with anger, what constitutes the idea of 'punishment' and this was his. In fact, if Arjun would have told them, there was a much higher chance of them feeling guilty about not listening to Radhika at least Sameer if not others.
Somewhere the reason of such a kind of punishment is also because of Arjun's past experiences. His mother abandoning and father abusing him. When he saw Radhika going through the similar emotional turmoil of being helpless in front of parents, Sameer getting emotionally blackmailed and manipulated into taking their side he saw traces of his own parents. In his mind, these kind of parents are all the villains who won't ever do good.
(spoiler but well, never mind : he will see Riya's parents in a similar picture when the truth goes out to them but the difference lies wherein Arjun's parents abandoned/abused him, Radhika's blamed her and used her as a target for anger directed towards Arjun; and Riya's are concerned about her needs)
Yes, maybe the Rathore's were in a way justified in their reaction of wanting to secure Radhika's future but not a good method. An unwanted marriage is going to be hell too. Maybe they weren't in a position to see it, maybe they didn't want to see it.
The ladies do usually bear the brunt of such issues and that is what happened to Radhika and indirectly Riya (she became Sameer's target).
4. Yup, Arjun has Riya. Sameer needs Ayesha. Here, the problem is, as you mentioned, she is in coma. and that is just leading him to worsen. About the team, as I mentioned earlier they are also in an emotional situation, maybe not as intense as Arjun and Sameer but they are. They are not least bothered as such, they are aversive to the way Sameer is behaving, they are concerned about Ayesha and hence nobody tells her anything, not wanting to sabotage the relation or stress her until Sameer gets arrested.

1. Ok. If understood correctly, Arjun showed signs of disturbed state of mind owing to PTSD leading to a casuality in one case and potential harm in another.
So, had it been anybody else in Arjun's place would Riya have reported negligence/instability at work leading to their suspension or worse?
2. Always wondered, even with the show, how did they show the Chief of such an elite security force being so naive, prejudiced? If he was not worthy, how did he get to where he was?
If the sequence of events is understood correctly, there was a case which lead to near fatal injuries to 2 officers - Sameer Rathod suspecting Arjun Rawte and he does what he does to accuse him. He almost neglects the case and the team shuts him out completely.
As mentioned, they have known him as rule abiding, then if such a person is doing something erratic, there must be some reason for it which they did not bother to find out. They did even know about mutual liking between their own friend and Sameer. Were they so engrossed in their own lives and Arjun-Riya's that they couldnt see any further? As a team, did anyone try to hear his side of the story? Atleast after knowing about Ayesha, did they bother to speak to him?
Many a times, its lonely at the helm of affairs where your team will not approach you to help you sail through your turmoil.
As a matter of fact, Arjun has been shown to be arrogant, cut throat but still has broken the shackles thanks to Riya, the equations have changed.
I am actually surprised by even Ayesha's instant reactions? If she loved him so much or knew him well enough, why did she not try to find out why everything happened?
What happens if and when they come to know of Sameer-Arjun's past?
Talking about which, how is it Ranjeet did not see the CCTV footage where Arjun held a gun at Sameer when they had a fiasco? Too much for professional behaviour?
3. About Sameer-Arjun's animosity, any brother would have done what Sameer did. Their parents did what any parent/family would however progressive they are. Each has a way of protecting their children. I am not sure how much Riya's parents would have been supportive of her had it been Riya in place of Radhika. Because even though they would stand by her into not marrying Arjun, there would be a constant worry of would there ever be acceptance and will she ever be able to move on.
Riya became Sameer's target because he felt betrayed by Arjun and Riya. He felt their relation to be built on a ruined family.
Finally,
Sameer Rathod's end: Riya escapes Sameer's clutches and locks herself in a room, calls Arjun who inturn calls police control room and police arrive at Riya's and arrest Sameer Rathod while it is mentioned he could have broken in anytime. ALL this happened so soon or did Sameer actually plan his end this way?
Now to think of the Rathod's. ALL children lost and somewhere the reason was their sweet turned bitter relations with Arjun.
Anyway, such is life. Hopefully the missing hope returns.
