I don't think it's fair to count Secret Superstar as a full-fledged Aamir movie. He's a part of it - not the part of it.
Aamir disappointed me with Dhoom 3, which was complete trash. Otherwise, you expect a good, wholesome film from Aamir Khan even if they aren't classics.
I would say that Aamir was a better actor and acted in some amazing movies in the 90s (or until 2001) than he has since. The only exception is Talaash. Ironic that Aamir is a bigger star post-2001 than he was before.
Between Salman's Race 3 and SRK's JHMS, I'd say Salman's Race 3 is the biggest disappointment - simply because it was a movie that should never have been made. And, we only have Salman to blame for its existence.
He was the script doctor. He handpicked the director and the cast. He had the final say in the music. It was basically Salman ghost-directing Race 3 with Remo as his assistant.
You should never do that. Well, unless you have the aesthetic sense of Aamir Khan.
Jab Harry Met Sejal was a screw-up by Imtiaz and it's not something I expected from him. I can see why SRK did the movie. You wouldn't accuse it of being a parody or a nonsensical movie like Race 3 though. It wasn't good but it resembled a movie. Race 3 looked like a spoof where they're deliberately trying to deconstruct the series.
Only if it were intentional...
