Why not? One's heart can definitely become the villian of its own love story. For instance, take possessiveness. People get possessive. Sometimes, they become over-possessive and that itself have turned disastrous in many occasions.

Heart can be the villian of someone's love story.

As DarknessVisible said possesiveness can be obe of the reasons.

Or sometimes in some circumstances we/Our heart has to take decisions which can be negetive for one's love story.

Obssession,Lack of trust all these are somewhere related to our feelings our heart so there are chances of one's heart bieng villian of one's love story
