I know that era has great SRK films. But Salman Aamir weren't at their best. Although the films you mentioned did well but they were not huge blockbusters. Although they did good films but there was no title of superstar attached with them. Aamir lagaan and DCH released in 2001 and that was when Priyanshu debut with Tum Bin (2001). Aamir was missing for good four years. He came back with a successful film in 2006 with RDB and Fanaa. By that time Priyanshu career was already over. Salman surely had Tere Naam, Mujse Shaadhi Karo, and other films but he also did some unsuccessful films. Khans were not called superstars like they are called now.
This decade is different because they are known as the only superstars. Only their movies make 200 crs, 300 crs which was not the case before. If they had tere naam, lagaan before then now they have bigger hits and classic films like Bajrangi Bhaijaan, Dabbang, Sultan, ETT, 3 idiots, PK, Dangal. SRK films do not cross 300 crs but still he has blockbusters/superhits like CE, MNIK, etc. The only difference is that this era had better directors and viewers are more opening to accepting different stories/concepts.
However I don't think he flopped due to Khans or any other factor. It was his wrong choices.
