I haven't watch the episodes but read the updates. I could tell that she is paving a way for him to turn negative. There is no other doubt left. Mauli will choose Kunal and Ishaan will think that he got betrayed.

Even in another show of colours. Re-birth wala( Can't take the name) they turned the other guy negative. No one actually thought it could happen. He was too good..

Ishaan's words: I trust you...

They must have some kind of importance. It means in the future either Mauli will get close to Kunal, or she won't despite her feelings for him. In both cases it means Mauli has feelings for Kunal. If she didn't, the writers wouldn't need to write that line for Ishaan.
