Krishna is not telling the truth because he loves Pratz so much, that he does not want to hurt her in anyway . Another reason being he thinks that she may not believe him after knowing Arushi and Tanmay problems. Remember, he did try to tell Pratz the truth but it did not happen because of these reasons.

The main thing for krishna telling lie is that then story have to take twist right. if he tells the truth what is the use of meera track. meera is introduced to create misunderstanding between kriya. that is the new entry. so it has to happen for that krishna has to tell lie otherwise how will the story go forward. krishna is scared that prats won;t believe him and she will be hurt more when he told abt the lipstick on his coat also he saw her sadness and all. so he knows she will be hurt and she will be bothered much. already she has so much tension. so he is thinking his line of thought. he just wants her to be happy. he cann;t take her tears and she cann;t take anything which is her strength. for her krishna is eveyrthing. so that is it . they both cann;t leave without each other.
