There are references on the show to Rathore and his mentors warning Arjun to err on the side of caution, control his anger and ego and not go ALL out. However, Arjun being himself, did not heed to their words and took it lightly which eventually cost him the most.

While, his mentors are more experienced and senior (may be also slightly favouring him as their own), they sympathised with him and let him be but Rathore couldn't find himself to forgive Arjun for his daredevil acts despite the many warnings and took it out on him.

Rathore's continued anger stems from the fact that Arjun did not learn a thing and continues to act recklessly. After everything that happened, after knowing the implications of his recklessness, Arjun continues to act daredevil. There is simply no realisation of the implications of his actions and no restructuring or strategy in his planning. Rathore will not mollycoddle him even though he sympathises with him. His actions speak for themselves. He will fight him in the conference room or in the confines of the office but will shield him from external threat, regardless (hostage case). He will appreciate his investigation (maid's murder case) and even publicly acknowledge (sister-in-law murder case) his contributions but will not spare him for his recklessness either (outburst in the drug case). He found him out in oblivion and even handed over a file (presumably proofs) against Sikander.

Frankly, Arjun realises that somewhere but will not or perhaps, cannot find a way back to reconcile

Agreed, if Arjun wasn't so overwhelmed, he wouldn't have hugged her. He better say thank you to her and he might hopefully actually express some of his feelings.
