The Wikipedia tells that Salman Khan won Filmfare Award for best Debut Male Actor category in 1990 for Maine Pyar Kiya. But in the Filmfare website there is no mention of his name for the particular year. Filmfare mentioned only Bhagyashree's name and the director's name. So can anyone please provide any valid source which tells that whether Salman Khan has really won Filmfare for his debut or not?

yes, it released on 1988, while MPK released in 1989.
Also Barjatya wasnt an actor, but the award wasn't named Best Debut Male actor either. It was named sensational debut, so it could ve awarded to anyone having a sensational debut, and MPK was the highest grossing movie of 1980s and second highest of all time during those days.

Salman was destined to get the award for best debut (actor) but during ceremony it was announced as 'Sensational Debut' where actor would compete with director, singer, music director, etc .... so it was awarded to Sooraj from Rajshri.
Salman was miffed with Filmfare for doing such dirty job. Few years later filmfare apologized for it. Claiming it was actually Salman Khan's award.
If Salman Khan already debuted in Rekha's film in the earlier year then certainly in no way he could claim that debut award for himself. Well if any other actors debuted on the following year, then they could show objection for it if they wanted to.
