All I heard throughout the movie is that Mastani is a Muslim that's why we can't accept her. I am not sure if they showed that Mastani is following her mother's religion and not her father's. If they showed something like this then it will make sense to call Mastani a Muslim.
In film as well as in real life, she followed both the religions but more into Islam. She named her son Krishna
