Sam wasn't in the room na when Dean woke up. I think Jared said this that Sam didn't knew that Dean was a demon because Sam didn't watch the finale lol. So my guess is Dean woke up realised that he is a demon now and thought the best thing to do is to go away from Sam. So he did I guess, he left with Crowley. Of course it will be Sammy I can only imagine the emotions that must have been boiling in him at that point when he left the note. This was it for him, he lost his humanity and also the reason for his humanity all in the same day. He still loves his brother man demon or not that doesn't change one bit.

Also the whole Sam and Dean chase will not be a flashback. It will happen in epi 3. Thats when Sam captures Dean and brings him back to the bunker. Dean escapes and hunts down Sam in the bunker. Personally thats my season premiere đ I can't wait. Two weeks seems so long now.
