So it's definitely not a plan between them and one is gonna misunderstand the other. Maybe Neil arrives at the scene to find Juhi is dead and Avni holding a gun shocked along with other police officers. So he has no time to give Avni's actions benefit of doubt and has to arrest her in front of his fellow officers to show that he does not break the law even for his family. And in this confusion Avni will misunderstand him that he always saw her as a criminal while Neil will be repenting inside without saying anything to her. He might be mad with her for a brief moment which she'll think is him doubting her maybe.

But how these two let the misunderstanding go on for 1.5 years is beyond me since they're known for their trust and communication.
