But from the political and "Dharma's" point of view, she has to be married with Pandavas. Thats the plan. Karna negates Arjuna, which creates a balance.
Draupadi herself prevented Karna from participating in the Swyamvar, calling him a Suta Putra (This insult by Draupadi was one of the reasons for her downfall in the court room where she was disrobed in public, leading to humiliation of Pandavas, reaping the seeds of war).
Many years later, she learned from Krishna that Karna is not a suta putra but the eldest son of Kunti. To this, Draupadi regrets saying,
Draupadi has longed for a husband who will have wisdom and moral values, will be strong and well built, a good archer, handsome and intelligent.
Karna is the only character in Mahabharata who has all these qualities. The gods knew Draupadi's wish well ahead of time and gave all these qualities to one man. Also, all these qualities have been equally divided in Pandavas (Yudhistira for moral values, Bhima for physical strength, Arjuna for archery, Nakula is handsome and Sahadev is the most intelligent).

She might have asked for person possessing all the qualities that Pandavas had individually. But as they say, to fit the bigger picture and take the story further, Lord Shiva took the boon quite literally. In addition, Draupadi had already been introduced(through painted pictures) to her suitors prior to her marriage ritual. In her heart, she did want Karna to be her husband. Due to the questions raised by other Princes present in the court, even she had to ask him about his background which did hurt Karna.
"According to a legend from Mahabharata, during the thirteenth year of the exile of the Pandavas, Draupadi saw a ripe jambul, roseapple, hanging from a tree. She plucked it to have it. No sooner had she done this, Krishna came from somewhere and stopped her from eating it. According to Krishna, the ripe fruit was supposed to be the fruit with which a sage was supposed to break his twelve-year fast. Not finding the fruit at its place, could earn the wrath of the sage, resulting in more trouble for the Pandavas and her. Draupadi begged of Krishna to help her out of this impending problem.
Krishna, then said that the fruit could be put back at its original place, only by someone who holds no secrets. Draupadi had only one option and to confess some guilt. Seeing no way out, Draupadi walked up her husband's and confessed to them, that though she was a chaste woman and loved all the five husbands, there was someone else that she longed for. She always had loved and respected Karna, the arch-enemy of the Pandavas. This was a shock to all the husbands, but none said anything. Having confessed, she went and put the fruit back on the branch of the tree and all was well."
