Where is the box Anu found in Navvu's room?

Onu found out the box searching Navvu's room but couldn't find key to the lock.

Just then Mohini and Nivi dashes in the room and Onu had to hide the box.

Did he take it back to his room or left there? What would be in that box? Some proof about Ronita?

Most probably a passport in his fake name. I think Anu hid it somewhere near Nav's bed.

And what happened to the loan letter?

The cleaners in get Basu house are much more efficient than my moms cleaners. They dispose of things as soon as they are kept somewhere.
