Because if Pooja is Naren's daughter, then his affair will come in the open. and Veena will be shattered, because she thinks Naren is the perfect husband. She basically worships him. And she will be shattered, and Rohit who obviously loves his mom, doesn't want that to happen. He wants his mom to be always happy.

My theory is may be Rohit would be affected because Veena will be hurt. Given Pooja might be Naren’s daughter. But still how would this affect Rohit so much. Nishi was pro telling Sona the truth.
