If I go strictly by acting, Rani would win it by a long margin. But if I go by whole package -- popularity, sustainability, remuneration, international popularity, endorsements, etc -- then Ash would win it by a landslide.
If I have to rank based on whole package:
1. Ash
2. Rani
3. PZ
4. KK
5. PC
6. Kat
7. Vidya
8. Kajol
9. Deepika
10. Amisha/Bipasha
Ash Rani and PZ are top 3. They ruled most of the decade, and were the most talked about celebrities until 2007 or so. KK and PC are strong contenders too, but PC debited in 2003, and KK was inconsistent, so they get lower ranking than the former. They ruled the latter half of 2000s, while Rani PZ and Ash ruled the earlier half.
After that, it's Kat, Vidya and Kajol. Kajol barely did much in that decade, but whatever she did was huge hit and got her awards (K3G, Fanaa MNIK etc). Katrina can't act, but in terms of hits/popularity, she can eat pretty much anyone here. Vidya debuted after half the decade was gone, was critically acclaimed but not very popular.
After that maybe DP and Amisha/Bipasha/Sonam/Konkona etc.

Great point. If you just add Box-office success as another factor to the list of factors of consideration, personally I put that in Biggest Actress/Top Actress definition. I have always thought of maintaining that distinction between 'Best' and 'Biggest/Top' and assumed when Best is mentioned it refers to acting only and when Biggest/Top is mentioned it refers to all the factors you mentioned. But I've realised those terms are used very interchangeably. Great that you made the distinction. I would have voted for Aish as well if the poll mentioned Biggest 2000s Actress

Khakee, Kyun Ho Gaya Na, Shabd, Bride and Prejudice, are the ones I remember that were definitely after Devdas and before Dhoom 2/BnB item song. Could be others too, but don't remember.

Some of Rani's award wins were due to her links with YRF and Dharma She didn't deserve those.
