During the movie she is (and remains) an ex.ISI.agent.
She works with/for Jim until the moment she gets to know the nature of Raktbeej and what Jim wants to do...so she then genuinely helps Pathaan to avoid this crime against humanity (not because of India). It's Pathaan and the JCOR group who have - besides the humanitarian - a patriotic motivation.
