I think what she's thinking here is ki this guy lost his entire life in a freak accident, and whatever he managed to put together or dream about the life he lost, revolved around her. Now, being returned to a rather large family (and she knows better than anyone that it's not an easy family to live with), and she's someone who he thinks is his anchor. He's getting to know the others, but he doesn't have an automatic comfort with them as he does with her, because she's all he held onto for hope for two years- and she can'r even blame him for this, because of the 'trauma' (which I still think is made up).
Baaki, I think she is uncomfortable- extremely so. But she's putting it aside because she believes recovery of this innocent person is more important than her own comfort. And he's faking the whole "innocent but enamoured with you but well meaning but struggling to let you go" thing well in front of her, so she is acting out of pity/sympathy/whatever.
Just like Raghav, I don't excuse or condone her poor decision making just because I understand her perspective. But also, I do find it realistic- I know so many girls jo phas jaati hain aise webs mein and don't realize it till it's too late. Which is why my annoyance, while there, is being tamped down because I'm also feeling bad for her for the mess she's about to get into. She may be making dumb decisions, but if something untoward does happen, I'll still blame only Mandaar for it.
