Hard to say which one was the best but I'll mention some which excelled imo, by genre

Historical - Lagaan

Thriller - A Wednesday

Comedy - Hera Pheri

Romance - Saathiya

Dark - Dev D

Drama - Udaan

OK i will not limit myself to 2000s and above movies and will include from 50s till now top3

Historical: Mughal e azam (1950s), Taj Mahal (1960s) Jodha Akbar (2000s)

I do not include Bhajirao and Padmavaat because they are not over all good in story execution and even acting wise by all actors, only lovely location and good dress do not make a movie. Story is very important so is dialogues both are sub par in SLB movies

Comedy: Jane bhi do yaaron (1980s), chupke chupke (1970s) angoor (1970s)

Thriller: Madhumati (1950s) Iteffaq (1970s) Gupt (1990s)

Action: Ghayal (1990s) bahubhali (2000s) Sholay (1970s)

Tragedy: Pyasaa (1950s) Devdas(1950s) maqbool (2000s)

drama: DDLJ (1990s) munnabhai (2000s)

Best over all film - Mughal e azam (photography, acting, costume, screenplay, dialogues, music, songs, sets etc)

Tough choice between sholay and mughal e azam but i will go with mughal e azam as consistently many polls put it as greatest movie made in india ever
