If I were to guess, I think Bapji is related to Malhar's parents' death and this terrorist track.

So far, what I've understood is that Vaamna figured out that ACP Malhar Rane is now living at AN via Sampada. And he took advantage of the opportunity to gain everyone's trust and execute his plan. Then he brought Kethki in.

But Kethki's character seems to have a lot of lose ends. Cause she seems to have been a terrorist/criminal for a while after college. She lost touch with Malhar five years ago and now she's back in league with Vaaman? Too much of a coincidence. Seems like someone was targeting Malhar from the start and Vaaman just found the entry point. It's all interconnected.
