I'll explain.
Just think about it. Ned being such an honourable man has a bas***d. Hmmm..hard to believe no?
It had been exactly a year since he had left winterfell.
So he wh**ed someone so fast forgetting his honour??
Rhaegar targaryen was already married to elia martell of dorne. She was frail in health and could give him only two children, rhaenys and aegon.
Whereas lyanna was exactly the opposite of elia. She resembled arya in everyway!
Rhaegar crowned her the queen of beauty after he won a tourney instead of elia. After a year of this incident lyanna disappeared. Robert was enchanted by lyanna. He was bethroted to her by lya's father. He loved her because she was beautiful as hell! He got so angry when rhaegar took her that he declared the disappearance of lya as kidnapping!
Ned stark's father rickard and brother brandon tried to reason with the mad king aerys but he killed them both!
Now the kingslayer jamie killed the king at the end and tywin lannister sacked the city.
Rhaegar went into war with robert but was killed by him!
The last words rhaegar took was 'lyanna'

now ned stark marched with howland reed towards the tower of joy where lyanna was kept!
There were three guards, one was jon connington. He specifically said, ' we were sworn to protect the prince'
He said that when rhaegar was in war.
So was he talking about jon snow?

Ned found lyanna in a pool of blood.
He always said the last words lyanna said to him'promise me ned'

although it is not said stated but lyanna could have made ned take the child as his own bas***d because if robert were to know jon was lyanna and rhaegar's child, he would have killed him!
So you see jon could be the third dragon after rhaenys and aegon.

It makes sense as all targaryens have three children! Dany too had had two bros- rhaegar himself and viserys.
