The story began with Salim acting rashly, without thinking and ending up in trouble. Like jumping in front of tiger without any weapons, going into the maze, running off by himself in the dessert etc. Akbar tried to be patient and hoped that Salim would learn to think before acting or believing someone blindly with time. Instead he found Salim in inebriated state on the throne. For Akbar that was the last straw. So he sent Salim to war fields hoping that Salim would outgrow his childish behavior and learn to become the ruler that he was meant to be, his successor and heir to the throne.
When Salim came back, he had become smart , intelligent and brave when it came to politics. He was able to outwit Daniyal and Murad when they try to get him drunk again, he wins the sword fight with them and is now such a warrior that he can face the tiger without flinching. But at the same time he resented Akbar for the punishment he received. He believed that he was treated unfairly. That Akbar should have explained his mistake to him and given him an opportunity to correct himself rather than punishing him.
Akbar was a king who felt an immense sense of respect and obligation for the crown. He was first and foremost an emperor who cared for the people of his kingdom than any personal relationships. It was the reason why he married Jodha, let her continue be a Hindu, kept good relations with his in laws, appointed Hindu's for various important positions in his court etc. He didn't think twice before punishing Salim because from his pov, Salim had desecrated his place of worship, he had tainted the sanctity of that throne by being drunk on that. What Akbar had wanted was for Salim to learn what being a crown prince and heir to the throne meant. He wanted Salim to respect the throne and what it represented.
Salim keeping his grudge misbehaved with not just Akbar, but everyone in the early days of his coming back. He is shown to pour water on Murad in front of the family, leave the dinner in the middle of eating, walkout from the court in the middle of celebrations organized in his honor etc. All these times everyone, especially Akbar forgave him without even Salim asking for forgiveness. In one of the scenes Salim lifts his fist and finds Akbar at the end of it. He walks away from there, but realizes that he was wrong. And he tells Jodha that he was wrong and shouldn't have done that. That he has now realized that both Akbar and Jodha love him very much. And what Akbar had done was just in it's own way. He still had some discontent, but was able to bury the hatchet and become the crown prince that Akbar always hoped him to be.
It is history repeating with Anarkali. She is like the wine. His judgment is clouded by her "love that he is no longer able to think straight. Just like with wine where he felt that what he did was not such a big deal where he deserved such huge punishment, he feels Akbar should not have given such unjust judgement of making her a rakkasa. Just like he took that anger with him to war field, he has taken rebellion with him this time. If he learnt to fight in the first time, now he will learn Akbar's might. As to how Akbar became an emperor and how he was able to rule over such a vast kingdom.
Just like how he realized that he had done wrong by drinking wine sitting on throne, he has to understand Anarkali was wrong for him. For that they turned her into a vamp in today's episode where she indirectly tells him that he should overthrow Akbar from the throne. She tells him that she will marry him only in open court where she was humiliated. That their wedding should be in public where the people are respecting her as queen. The only way this can happen is if Akbar is dead or captured. Just like how he kicks Abdul Fazl in his stupefied state, he will act rudely with Maan Singh.
Once the fight happens, Akbar is going to capture him. There will be similar repetition of Salim's behavior as when he first returned to Agra. Finally he will realize why Akbar was right and how Anar was not right for him. He will once again accept Akbar as the just father and emperor.
There is a limit to how much they can fictionalize history. They can show Salim loving Anarkali to the moon and back, even make him rebel against Akbar for that love, yet they cannot show him marrying her. They cannot show Akbar being killed by him nor losing to Salim. They also cannot show Akbar relenting and accepting Anarkali as Salim's wife and Mallika e hind. They have to keep some part of the history intact. They cannot change certain parts of history no matter what. And because of that the makers chose the current path of story telling.
